I would say that number of competent pirates is higher than number of competent transport captain hence the feeling of imbalance.

It works well against bombers, but all based on assumption that pirate is lone one.

Don't use the 100k shield if you desire to shoot. Simple as that. 100k shield = grinning pirate. I'll just toss a few EMP shots into your hull and you won't have guns or shields. How delicious.
Also, if you have 3 transports that give an escort 1 million per leg that is enough to:
1) Pay enough for a competent escort
2) Scare away a lone pirate with shear numbers
3) Combine your bots/bats while running and get to the nearest base. 1500 bots/bats will get you a very very long way.

...or become invisible, as i do... is fairly easy to fly through debris, asteroids, etc with a transport without being noticed, of course, some transports will have difficulties, and the trip will be longer... but you prefer to use fast lanes and being blown? or be smart to directly avoid the ambushes and deliver safely the cargo?
