It' s more of a RP ship, so each official fraction would only have one, and its very powerful, and it can't be directly bought. Must be built by cooperation of all the fraction members.
And that would just be silly. Have a BS as a flagship and that's all you need. Or every fight would just become grossly inbalanced.
I don't think it will imbalance the battle too much. Each fraction has just one, and if it is destroyed, it must be rebuilt through a lot of time and effort, which makes it unique and powerful.

The ultima would be very slow its speed, so it needs to jump, which requires coordinates. Before applying it in battlefield, Scout ships must be sent to get the coordinates. Besides, the jump consumes huge amount of fuels, which needs a special supply team. Meanwhile, it can take a fleet with it while jumping.
