A Nova torpedo is launched at 5 m/s relataive to player speed (let's assume 200 m/s since no one's going to try a bombing run without a thruster on) accelerates at a rate of 20 m/s^2 over a period of five seconds. So, your torpedo is moving at a maximium speed of 300 m/s by the time the engine dies.
In order to best hit a Nova, then, you should fire a flak at it when it's 1900m out.

Aim ahead of the target, rather than at it. With flaks you usually have to aim well ahead of it to account for the fact that the projectile speeds are lower for both. Its generally easier to do when the missiles coming at you, if your trying to cover someone else, getting closer to the person your trying to cover will improve your chances.
