How about the ability to divert power to specific parts of the ship such as shields, weapons, engines etc?
An upgradeable power core would be nice too.
I think it would work something like this; Say my power source had an output of 200 units of power, for my shields to operate at 100% they would require say 100 units of power, my weapons however require 300 units of power to operate at 100% meaning I have to divert power from other areas to improve others. In this example I would be able to have my shields at 100% and my weapons at 33% but have all other areas at 0% (minor systems of the ship (in terms of power consumption) should be ignored).
So the idea is to strike a balance between systems for maximum efficiency or sacrifice unnecessary systems in favour of others.
Overcharging systems to 105% (provided your power core could sustain it) could be used in an emergency when you must have MOAR!! but at the risk of damaging those systems. Having engineers on capital ships complaining that "she cannot take anymore cap'n" is optional.
