My suggestion is to figure out a zoi for your character and the routes you want to take within that zoi. First restart to the house that covers the majority of that zoi. Then rep freelancer at barrier gate with a triple bribe and figure out which unlawful factions you are going to be encountering the most. Purchase a bribe or two for them, maybe take some time to down thirty or fourty bunters and you should show friendly to them.
As for a ship, if you really want to make money smuggling then you probably should look at a bwt or a firefly. I prefer the firefly, but many prefer the bwt. If you are smuggling more for rp then I would suggest the anki. It's the perfect size for smuggling, makes a handy profit, and is more than adequate for either escaping pursuit or putting the hurt on the unwary.
But, when all's said and done, there is no right or wrong way. The best thing to do is to just start doing it. You'll get there in the end.

Why does he want to dock everywhere? He's a smuggler, he'll go where the smuggling is. If a base or faction isn't in need of smuggled goods or doesn't offer competitive prices why is he going there? There might be some rp reason for a couple of those bases. Maybe the character grew up there or has a sister working there. For the main, though, the smuggler is only going to be interested in a select few stations and the factions that he/she meets flying back and forth from them.
Not only that, but it is impossible to be neutral to all factions in role play. Take the Xenos for instance. If you haul and deliver foreign products then you are a target for them. You may want to be neutral to them, but they aren't going to be neutral to you. Smugglers aren't supposed to be liked or ignored by everybody. Big corps don't like them shipping thier faction stuff. Lawfuls don't like them flouting thier laws. Pirates don't want them supplying thier enemies and competition.
