So I finally found and revealed the hidden folder containing my discovery 4.86 client and was then able to load it to my FL stat. Having done so I started goofing off with it checking all the fun information but when i got to the commodities tab and set it to sort by profit margin I noticed the issue. The best sales price for almost every commodity is at the guard station in Bastille. This completely destroys the accuracy of the profit margins. Anyone know how to remove the guard station from the list? I know I can reload the INI so perhaps editing the right one reloading then reverting it to its unedited state would work but I've no clue which INI needs to be edited to do so. Any feed back is appreciated, thanks in advance.
Well, it's probably because admins could use it to put certain commodities on a ship if need be. Just ignore it, it's not like you can't pick the next lowest price in the list and start your calculations from there.
Actually its exactly like that. There's an option to sort by profit margin which only checks the lowest purchase price and highest sales price. This option doesn't work because the lowest price for almost all of them is bastille guard station selling for skewed prices so the admin can use it as needed. I posted here to see if I can mod the INI files to get this option working again.
There's nothing wrong with making a duplicate installation and editing the files accordingly to suit. I have done exactly this so that any commodities with a volume greater than one do not show up in FL Companion as it does not account for volume, so VIPs are often atop. Of course, don't ever attempt to go online with that installation else Cannon will make you cry.

FLCompanion does account for larger than 1 unit size. You need to adjust your settings to show the cargo maximum of the ship you're flying, instead of a 1-unit setting. 1-unit setting shows no difference based on cargo size requirement. But if, say, you changed it to a 5,000 cargo setting, than it will account for the cargo need differences, and will accurately show you the routes.
EDIT: FLCompanion should be used for all route calculations, not FLStat. Use FLStat to find sale locations of an item, yes. Then go to that station in FLCompanion and find the routes leaving it (also works for places to sell a certain commodity).
There is that option, but it still doesn't care about volume. For example, if you take Aomori Station you will see VIPs atop at 1140 profit per second, per unit. The reality is that it's only a fifth of that because of the volume, so in actual fact H-Fuel is technically the most profitable route from that station.
