P.S. also make sure you have FLMM 1.31
Yeah absoloutley, installed fine and it runs in SP no problem. I have the 1.4 beta of FLMM, think that may be the issue? remembering though that I had 1.31 before and it didn make any difference.
The issue with FLMM 1.4 is that it sometimes does not properly de-activate certain mods. It shouldn't make a difference to connecting to the server if the version number is correct in the FL game.
IP addition to the desktop shortcut.
Directconnect program in your freelancer EXE folder.
Global Server workaround.
Online connection through website.
Those are a few things I can think of that work for most. You probably have tried a few of them but can't help to suggest them.
One other issue may be absolutely nothing of your fault.
There are times when your ISP is renewing addresses. Well, when they go through to all the domain name servers, they need to refresh everything and that normally takes 24 - 48 hours.
I use Comcast here (mostly because that's the only choice I actually have) and I've seen times where I get no FL servers for half a day - then they just show back up.
With the current issues that are going on with the .cz network, I'd almost bet that's also part of it, too.

You want FLMM 1.3. 1.4 has too many bugs. I suggest wiping FL from your files and registry (you should probably make a backup of that), then reinstall and activate Discovery with FLMM 1.3. Reach the server with the shortcut in the Discovery mod folder. Also, are you sure that the server just isn't down when you check? It crashes every now and then...
I got 1.3 again yesterday, did a full uninstall/reinstall of FL, activated the MOD fine, it works in SP no problem. I've exploreded every avenue I can think of
