I've extensively practiced shooting down torpedoes and missiles from bombers and other capships. I've tried this with both solaris guns as well as cruiser primaries, and even mortars/pulse guns/razors... none of them do a thing.
For some reason, despite shooting directly at the torpedo/missile, I havent had any success at all in shooting them down before they hit me, and most of the time I'm lucky to have even a single projectile hit the torpedo or missile and remove 20-25% of it's hitpoints.
The disadvantage to torps and missiles is that they can be shot down, that's supposed to be the tradeoff for the damage they do and the fact that they can home in on a target... but what's the point when they cant actually be shot down 90% of the time?
I dont know exactly what makes them so hard to shoot down, whether it's my gun options or the fact that the torpedo just has an extremely small projectile and is impossible to hit anyways. Ironically, some of the Osiris battleships I've tested this with have no problems shooting down every single missile I throw at them with battleship primaries -_-
Buddy, from what I've seen in Freelancer gameplay all around, the only way to take down projectile ordnance is an explosion; a CD boom is the most common way of doing it. It may be possible with any other weapon that detonates, though (mines, other torps, flak turrets), but no gun fire.

I tried cruise disruptors against the capship missiles during our order vs bhg fight today, and it works a little better, but still leaves something to be desired.
Ironically, when I have groups of tizzonas, I am able to down missiles, torps and mines with 80% accuracy.
I don't know if its because I subconsciously aim differently with no tracers or what but they always work. Other guns I have same prob as you. Even more irony, they want to "fix" them now. Hehe.
