Uh... no it doesn't. I'm running Win 7 Ultimate, no problems extracting the mod. Never, at all.
Do what Internity said, that seems to be the best solution. You don't need to delete everything, just don't install it in the C drive, or if you don't have any partitions, try putting it in My Documents.
The only real problem Windows 7 has with Freelancer is FLServer doesn't like IPv6, but that can be disabled. Other than that, you should be able to get it to work without running stuff as administrator or compatibility mode. If I can do it, then everyone else can.
