Well, I was thinking on how usefull or useless cruiser missile turrets can be, and came up with some situation I dont know how to deal with. some are purely hypothetical, some are not. (Possibly, someone already asked it before)
Situation one. I'll put that one into Dublin, cause its very possible there.
Well, one or two Corsair, Kusari or some other cruisers sieging Essex with missiles, using their superior range to take out base huggers. They're targetting enemy gunboat. But the problem is, there's also an armorless trader hugging the base and not willing to move a bit. Scenario one - missiles hit gunboat, but when they hit it, transport appears to be near it and it dies to their splash damage.... Cap players gonna lose their ships now / visit Bastille or get sanctioned in some other way?
Scenario two - gunboat starts using transport as an alive shield. Missiles hit transport instead of gunboat. Or, in case with mortars, transport moves a bit to protect the ally with its own hull and catches mortar projectiles.

Situation two (taking it to the extreme) - player A and B both have`capships. player C is a friend of player A and has a transport, and player A and C wants to sanction player B because they hate him for smth. Player A and player B initiate a battle, with player C staying player A. Then, at the very start player C quickl positions his transport right in front of player's A BS to get a lucky mortar in his face.
Any way for player B to prove his innocence? Situation three - well, 1-2 bombers just using some transport as a meat shield against enemy cap. What capship player can do in such situation?
To put it clear - I'm not screaming here about "OMG FIX ZE 6.7!!!111" I just need to know what to do and how to act in situations listed above, especially situation one. as a capship player.
Situation one,
Scenario one : It's fine. BS huggers shouldn't be there in the first place.
Scenario two : If the cap player can prove that the gunboat tricked him to make him to shoot the transport on purpose, then the GB can be sanctioned.
Situation two,
That's totally forbidden. Forcing a player to break a rule is 1.2 sanctionable.
Any civilian ship (read: transport) at the site of battle should leave. In-RP the local law (BAF in this case) would ask/recommend them to, and if they don't it's their own fault for staying behind in the midst of a fire-fight. Your extreme case of scenario two will not likely end in a successfully sanction, as the admins/mods know full well that in any fire fight like that, there's bound to be innocent (read: non-targeted) casualties - such as any base-hugging transports.
In any of your situations, if the transport is actively participating in the battle, he's a legitimate target. The rule of thumb is simple - friendly fire isn't.
Situation 1, scenario 1 - it happens at times, and has happened in the past. No action against the guy who fired the shot - most of the time the person who should've gotten shot makes comments about the targeting inability of the guy in the battleship.
Situation 1, scenario 2 - transport that's taking part in the battle and is being used as a meat shield is fair game. Just make sure that you have pictures to back it up.
Situation 2 - Make sure you screen what happened. A truly innocent bystander would be out of luck - people are warned not to stick around when a battle breaks out. In this case, the two players conspiring against the third should get sanctioned themselves.
Situation 3 - Screen it. There is no such thing as an innocent bystander when mortars start flying. And using the transport as a meat shield is effectively against the rules, since it's violating 6.10. (For it not to be a violation of 6.10, then the transport would have to state or clarify to begin with that he was an active participant in the combat.)

In all cases, once caps start shooting, transports should vacate the area. I've been on the receiving end of all these situations... usually I either just dock or cruise out.
If some halfwit remains in place after repeated warnings, vaporise it. Preferably with area explosives so you hit the target behind it as well.

Selfdefense rules trigger at half shield gone, Reptile. Anything attacking a ship with <50% shielding becomes a retaliatory target, no exceptions. Overrides attacking <Level 30 players, overrides attacking transports with capital ships.

Rules rules rules, why does everyone worry about the rules so much?
Just get by and as long as you don't blatantly break a rule, that is to say do exactly what it tells you not to do, you should be just fine if some sort of silly exception occurs.
