For the sake of time, it helps to change your start location in singleplayer.
Missions/M13/m13.ini is the file you want.

Highlighted the bit you change. System and base numbers can be got from the system files or through FLE.
Just hit new game in the main menu and you'll be at that wonderful base you specified in the m13 ini.
If you copied the Disco files over, go into the EXE folder and delete any of Cannons wizardry. It created some issues for me not so long ago. Are you running flhook? If so, which version?
Check the new player files to make sure the jump holes are not marked as 'locked' (though I think this only applies to single player...)

I'll second this. It's easier and far more stable to start from scratch than to copy existing stuff.
