The rep system is REALLY messed up though...my GB sits in NB and kills Hessian and Wild NPCs all day long. Now, how did I get friendly with Rouges AND Xenos, and the Junkers AND the Zoners hate me... Zoners should only be movable by 2 ways, 1) Killing Zoner NPCs, 2)Bribes. grrr.
i have been playing discovery for months and i havent had any problem with it at all. What i usually do is buy the bribe from the tag i want then do missions to get their id. Then i fail a crapload of missions from everyone i want red or neutral and voila, rep fixed

Certainly your first character (or any that doesn't have a money transfer) has the hardest time. I think the mistake most people make is to rush to get their rep up with most factions early on. This is often typified by a Xeno killing spree as soon as they can.
A lot of people don't seem to give their desired rep a second thought until it is too late and they have loads of green factions. Early on you should be purposely failing probably more missions than you succeed if they are not with your desired tag faction. (Other than pride there is no penalty for failing missions... other than reducing an unwanted high rep with a particular faction).
Also whilst some factions are simply difficult to get the tag. (E.g. Zoners, synth foods). A lot just need a nack. Often you can get (fairly) low level missions if you know where to look. e.g outcast missions in liberty and magellan.
If there are no missions for your friends, you can usually find some lowlevel missions against your arch enemies. (e.g. missions against outcasts or bounty hunters in liberty). Just spread them around so that no one faction gets green (if it does then just fail a few). The advantage with taking missions is that you can be very prescriptive about which enemies you are coming up against.
Planning is everything. Just make sure you don't get too green with anyone other than your preferered tag.

You are right.
I still go back to the fact that killing one group should not make you as popular as it does with their enemies. Nor does the list of alliances in the empathy file seem very intuative.
Also some neutral groups seem to have very strange lists of friends (e.g. Zoners with Xenos, Junkers with most criminals, IMG with who knows what), so I agree that keeping them neutral is very difficult.
I have the same problem in Bretonia where IMG and Junkers are now cherry red with my BAF character.
