Try this way: make a new entry in solarach.ini for this new ship (i guess you have mat sur and cmp), and place it somewhere, near to it place also a vanilla ship, freighter, battleship, or whatever you want to compare with. You can easily notice the sizes in the game, all you have to do after it, to use flmodell tool to resize you modell. You may repeat this step few times to get the best result, but i think its much easier than make comparison in ms3d.
