I've burned my brain over this issue over the years.
Try all of those:
1. Disable Vsync
2. Try windowed mode
3. Fresh uninstall and install
4. RivaTuner to fix your fps at 150
It's an old game, its something natural I guess. Good luck!

So far I only noticed it if a specific effect/ship is nearby and when we have a lot of them around.
Last time I had this was when I was fighting BAF in Dublin as enclave. I can't remember what specifics ships/effects were there, but it fixed itself when someone from BAF| died.

Exists opinion, that this is not related to game being old, especially when this wouldnt happen without connection to server. Just confess, what indeed was changed on client side of FLHook.
P.S. though, my personal bet - uncompatibility of induced FPSlocker with win8-10 legacy DX8 dll.
Just had big pew in zeta. My mouse lagged for 80% of my health, stuck in random corners of my screen. In a nebula with asteroids, multiple caps, lots of effects because K'hara ships. All these wombo combod my mouse into a coma.

I had a pile of lag issues when my router's QoS was giving priority to my wife's mobile (to avoid being beaten on my sleep and food poisoning). It's much better now when I secretly gave QoS priorities to myself. But it's far from perfect.
Only lag free Freelancer I played was some Genesis mod. That one mod uses one processor core just for a game exclusively (and a game only) and is able to somehow move all other processes/services to other cores.
