It happened twice, but now I need to ask why:
Why is there old systems on the navmap ingame if we can't go there anymore but only with a JD and the coords?
They're for the most part leftover assets, where they dump in stuff they dont need or rework atm because I can imagine meddling around with the files can be quite chaotic and takes time... so stuff more gets put on halt or unused.
That being said you can still see them in the game because yes game mechanics.
They should be hidden from the map since they're retconned, imo. This is dayum annoying, eh.
Answering the question: everyone's too lazy to do something with them, but aren't too lazy to delete systems, so they're displayed on your (and not only) map.
Not sure but I heard removing some things completely can cause problems with characters that have those things mapped. It should however be possible to move the systems off the sector map (it worked for other systems without corrupting characters tho).
Having them visible does add to the apparent lack of quality control that is really all over disco (rules, lore, laws, forum organization, ships that get stuck in lanes more than others, annnoying npcs, quickdock lights in non dockable hardpoints). Although at least the left over system only appear to longer term players and not to new players to ruin their all important first impression of the mod.
Most of the removed stuff ends in one of the "???" systems, some of the systems became uncharteds, so we could utilise them once again despite disconnection from global jump net. If some of them are still seen, like with Uncharted Gallia's sample above - it's simply because you visited that system before it was removed, and I believe it cannot be changed even with "visit=128" flag for system/objects in it.

Welp it was not with all my characters I visited those uncharted...
(for example Alberta: system = li08, 5, 17) and enter it under
mapping = sector03 ; "LOST SECTOR"
as being at position 7, 8 (for example Alberta: system = li08, 7, 8)
it will remove the system from the map also for chars who already mapped it.
Took about 20 minutes to find out.
So yeah, given the response you got here it looks like it's a matter of staff attitude. The same laziness and simply not caring enough, which can also be seen in other aspects of the mod like the state of rules, laws, explanation of game mechanics, etc.
