Maybe before sleeper ship was launched, something really bad happened to Washington. Maybe gone, or it was terorist run before they left. So why bring back bad memories in a far away solar system.

As a little test; using only the knowledge you have (no searching), what is the capital of Australia?
Canberra was chosen as capital, since they couldn't chose between the two biggest cities of Australia, Sydney and Melbourne. Canberra is halfway between them. As far as I recall well, this was the reason of chosing the capital. (no searching & not Australian)
Also note, that NY is the only capital system which didn't get another "New" at the beggining of it's name, unlike the other ones (save for IDF, that's not Vanilla). Indeed, New New York would look silly.

Part of the reason may also be that from 1785 to 1790, New York City was the capital of the United States.

I doubt that all the sleeper ships had agreed on what to name everything they found beforehand. They had no way of knowing they would even be successful in their Exodus and it took almost a century to contact each other.
The name of the capital systems will likely be from a shared decision between the upper ranks or the whole crew. In Liberty's case, the population may have been more focused on New York.

Lithuanian Capital is Kaunas. Vilnus is capital of Republic of Central Lithuania under ocupation of Kaunas army.

True, also NY is also where first elected president - George Washington was acknowledged
