By making sure you hit half their shields before they run.
Anyways, i keep two bombers and two fighters just in case.
A fleet bomber and fighter on Texas for the RM, and a cd pair on West Point.
Best solution.

Mosquito Cruise Disruptor,
because there's nothing like perforating the enemy hull with those little fast flying shells of disruption. It's sexy, it triggers nuke traps and it stops them from running. What else would you need? Oh and did I mention you can kill with one?

Hunter/Merc/Police/Pirate is CD

Military and people who want to fight is MR.

Obviously you get the odd person who does it the other way round.

Sometimes, saving that transport by forcing the pirate to disengage is good policework too...:)not every encounter is a loss if you didn't get that blue message.

In some other cases however, you can prevent the pirate from reaching the transport in the first place if you have a CD.

Plus, how many pirates have you seen who run away before killing the transport? Even if they do, they won't leave, they'll just start causing trouble 2 lanes away. So better get rid of them anyways.
