New York was the original capital of the United States. After being formed from the Continental States (or something), which was headquartered in Philidalphia, the United States named New York as its capital. The first two presidents actually lived there while a neutral district directly in the center of the country was constructed.

D.I. was on the right track...I doubt it was the vanilla devs intentions to mimic present day capitol cities. They just wanted to name the Sirius house capitols after the original countries most populous cities.
The New York System is named after the state, & Manhattan is the heart of NYC. Therefore, Planet Manhattan was the most logical way to go.
The fact that London, Tokyo & Berlin happen to also be the capitols of their Sirian counterparts is just a coincidence.
To be clear, New York was once called New Amsterdam up until 1664 when the land was given to the King of England as a 'gift' & it was he that named the land after the Duke of York. much, much later on, it became the fourth US capitol
(Philadelphia was the first in 1776, then, the Continental Congress fled to Baltimore to evade British forces, but it was a muddy armpit of a place, so they moved the capitol to Lancaster, Pennsylvania in 1777, but only stayed there for a day or so because the Brits were still too close for comfort, so they skedaddled to NY & stayed for a couple decades until DC took the current mantle in about 1800. )
Well, they build New Washington first. But it sunk in a swamp.
To be honest, I thought New York was always a system which differted from the others. Just because system is named after the town and well, Planet Manhattan.
But yes, I guess it was named after the biggest town, just like the others.
