Plain and simply, using another ID is staunchly out of the question. *MR| is a Maltese faction first, and as such only uses Outcast IDs. It's not really up for debate, even if it might make more sense to some.

That's on me. My bad.
Working with the enemies of Malta stems back to the old days of the 72nd, where working with them to fighting what were at the time seen as infested forces was a preferable alternative to fighting alone. Over time, ideologies were shaped and the concept grew to a more CR-like attitude leadership-wise, where the Republic was founded to organize the militant aspect of the faction, kind of like how the Commonwealth is an extension of the HF.
'Snatching' Malta was seen as an attempt to prevent infestation from running rampant again, as well as bring more CR-ish ideals to Malta. I've said it before many times that the faction, despite being OCs in almost every other way, is heavily influenced by the CR, both before and after my being part of the latter.
As for Corsairs allying with RHA, that much has already happened (Apostatas), even if it's a bit dead atm. It's not outside the realm of Disco possibility to have people, especially folks like Crayter, supporting a group that wants to reform Malta instead of outright eradicating it.

You flip its entire diplomacy upside down, ally all OC enemies, treat all OC factions as traitors and even make GC, Maltas main allies into enemies.

It's Maltese in name and style more than it is in diplomacy and outside views.
Not all Maltesian enemies are allies of the *MR| - Enclave for one, Corsairs for two
Not all Maltese factions are seen initially as enemies - IRMM (ironically) wasn't until they openly fired on an *MR ship in front of Malta, and even QC| wasn't until they began their online forum-based news campaign
The *MR|'s view on the GC is abruptly untrusting, and I admit that I've done a very poor job portraying that.
As for the Corsairs, I'd say that's a bit of a stretch. *MR| doesn't destroy cardi-shipments left and right and murder Outcast ships for the hell of it.
I always have to sigh and wistfully bring myself to formulate words on the keyboard in regards to subjects such as this that I've already spoken about rather extensively.
I have always agreed that freedom in developing a faction over the gradual course of time is a good thing and should by all means be done. But I have always tempered that statement by stating that such changes should only ever occur within the norms and themes of the relevant faction. I've written up a universe before, it's not exactly the easiest thing to do, mostly because providing a reader with unique and interesting factions that don't become generic in the grand scheme of things is quite difficult to pull off. It's why I admire Freelancer for doing so much with so little. And it's why I'm always disappointed when concepts like these act with the best of intentions and good writing quality, but boldly break Freelancer's inherent world-building.
There is beauty in simplicity and what the community could always require more of, is simply in-game representation by factions acting according to their established natures. It would be nice to see a faction that literally just is what the Outcasts really are, and I keep hearing people say that it'll never happen and that nobody intends to do it - yet people have time to butcher the personality of the NPC faction by investing time and effort into doing things like this and only degrading the overall charm of the universe. If I'm to be entirely honest, this isn't any different than the factions you're already involved in, the only factual difference is the ID used and the ethnicity associated in-roleplay. What that ultimately means is that the experience provided comes across as bland, uninspired and forgettable. It's a bit like feeding a man the same meal every day but with different artificial coloring.
Freelancer had a cozy and immersive universe, full of interesting factions that managed to stand out from one another. That by itself is an achievement, I just wish people would stop being so keen and dedicated to ruining it and more motivated to act as faithful successors instead.
Like Rickla said, ApS used Freelancer ID around the same time they got FR5'd. It can be a setback in terms of in-game limitations, but it can also open up many more possibilities. You can still RP that you're Outcasts/Maltese even without actually using an Outcast ID or Outcast tech and ships, however it's understandable that you'd want to keep using those for the immersion.
I also have to mention that ApS is not in any sort of alliance with RHA. It's simply a sort of "the enemy of my enemy is my friend" thing, where "friend" doesn't even justify it. It's nothing more than both factions just using the other one for personal gain, which is something that many factions do.
