Since the debris fields were finally cleared, ALG sold off Helgoland to the GMG. The GMG then proceeded to chase off the Junkers. Meanwhile, the OC and Sairs built outposts in the system because they could (?) [oorply, the idea was to drive OC/Sair fights back towards the Sigmas].

Um... wat?
Given that both the GMG and the Junkers hate the Hogosha, why would they have chased off a potential ally? Plus the GMG also had a presence in that system since vanilla, one would think if there was a conflict between the two groups it would have manifested itself before now.
If you told me the Wilde blew it up, that I could've accepted. This seems... weird, and it really hurts one of the things Junkers are supposed to be able to do, which is raid kusari shipping.
Give them a new base hidden in Kusari for this purpose?

The motive behind this being that the GMG "finally realised" that Yanagi facilitated Corsair and Outcast raid parties/smuggling convoys, then figured that would stop after they got rid of Yanagi.
But oh woe, through the dreadful disco update magic, two bases of the said factions spawned on the far end of the system.

Aren't GMG and Junkers meant to be somewhat friendly too?

I always thought, that Discovery is a continuation of Vanilla story and lore...
However recent changes clearly suggest, that this has ended. Less and less things has a source in lore, so no sense to look for explanation, why devs did something. Probably they had mysterious reasons only them known.
Anyway Sirius universe changes magically.
The idea to remove Yanagi Base isn't something that the developers came up with themselves. They are, contrary to the beliefs of many of you, trying to follow through with vanilla lore and actually moving the "story" forward. According to vanilla lore, the GMG had always been looking forward to the day the cleanup was finished, so they could run the Junkers, and their pirate haven of Yanagi, out of the Sigmas.
GMG-related rumor library Wrote:(GMG) We are most upset that the Corsairs have chosen to consort with the Hogosha in the Artifact trade. Our former friends have betrayed us; they are now our enemies. The Junkers give them shelter on their Yanagi base. Once the great cleanup of the debris fields is finished by ALG, we will chase them out of our territory. Library Link
Plot-twist: Consequently, there are TWO fully dedicated pirate bases in Sigma-13 instead of just one being quasi-lawful. Oops!
That's true tyro, but the Rogues can hide from the Libertonians, even in New York. You can't really say that when it comes to the Junkers on Yanagi and the GMG in the Sigmas.
