I am sure this has been reported quite a lot.. but my DL Border World Transport gets stuck almost all the time in a trade lane unless it is given ample distance to straiten itself out!
Yeah, the DL trans has its issues...I noticed that after actually getting one that is not hostile to all the law authorities.

I guess it is ship design flaw, some vanilla ships like Liberty Dread or Osiris have no problems when a lot smaller non-vanilla ships get stuck all the time. I guess it have something to do with the centrer of the ship.
I also guess AD can explain it better.

Its also because the game engine wasn't designed to have huge ships going through trade lanes
In general yes the biggest ship that use lines in vanilla should be freighter.
Nope. The same engine have no problem with alignment of the vanilla big ships. The problem is the models not in the lines. Somehow the models send not accurate information for the center of the ship so the ship cannot align proper on the line.

I can remember, that in .85 I never had any troubles with lanes at all.
Since .86, when they've changed the 'ship-center-point', docking got a nightmare for some ships. Noticed this the first time in my Shire, then later also in a DL and other large ships. I even had problems docking at gates, without quick-docking.

You really have to get used to it.
With the DL there is basically no way to fix it but skip the first lane and advance 7k to the second lane to allow enough time for the system to 'sort it out' so it is very time consuming and problematic..
Being this is a mod suggestion forum I was hoping someone would have said "Yes that should be fixed" not "get used to it" but yes for now, i suppose that is the only option.
The frequency of this issue is new, due to tweaking the dev team tried to do to trade lanes with 4.86. At least that is what I remember reading. They were trying to do something with them and ended up creating the issue you are talking about. The DL (borderworlds) transport is so utterly annoying to fly now that I changed mine out to a Firefly some time back (now its a ZBT).
I found doing what Revan said and going to the next lane works wonders.
