Either they're friendly navy pilots which they want to get back
Allied navy pilots which they want back
Hostile navy elites which they want to interrogate
Take your pick on why those are contraband.
- The guy who set them to be contraband

I keep BHG pilot in my BHG IDed/IFFed ship- the NPC demands it as contraband...
So yes I drop myself too- it would be nice if there is any fix but it also should not be a priority since there are tons of other things.

Why would you be flying a ship from your cargohold? Pilots in your cargohold aren't you...they're pilots in your cargohold. Obviously a faction would want their pilots back.
The ID represents your pilot. Keeping a pilot in your cargohold and claiming it's you is just weird, especially given that you probably needed to blow up another ship in order to get that pilot.
If you want to have additional pilots or crew onboard, there's a commodity for that--Spaceship Crew.
