Retcon means they retroactively never existed. Don't acknowledge them at all.
Some systems and bases have been removed as progression though, although these are usually fairly obviously signposted.
For example Gallic Junkers were removed, but they weren't retconned. Their demise was a development and the aftermath of that arc can still be seen ingame.

Of course not, because disco is the land of retcons. I personally dislike the retcon fever within a RP community, destroys immersion and player impact. It's like running away from a case, or just don't care about a breathing environment.

No. Not that much. It isn't that you have to explain each system. It's about having an explanation pattern separated in groups.
For example system A, B, C have been left, because a working infrastructure can't be maintained effective.
Another example, the systems ... have been left, due to ongoing war actions and surprising assaults, we can't guarantee safety for our citizens anymore....
