True, scanners picking out some magical ID is a bit far fetched, but it's even sillier to think that a scanner can recognize what faction someone belongs to by scanning the person.

There's another problem, since not only capital ships can use guard ID. I use Guard ID on my LSF ships because it gives more authority and some RP opportunities. And what shall we do with Gallic ships? They have no guard IDs...
There's no problem now, if you ask me... Just consider ID a carte-blanche of certain faction.
I use Spaceship Crew commodities to represent my characters.
While yes, you'll be making it compulsory for everyone to have a pilot on-board, these pilots will always go down with the ship, and always be there when you respawn.
This removes the RP of escape-pods, and the rescuing thereof, which I utilise allot.
While this is a good idea and I support it, I would point people towards groups that use a certain ID but do not represent themselves as people in that NPC faction. Like the VR for example, or the CS.

Yup I was about to post something about this literally today! I think this is a great concept. But perhaps keep the scanners - just add another mountable item - and the pilots shouldn't take up space - that's what the cockpit is for.
