As far as I am aware, there is no such list.
The only jumpholes that do not allow transports to jump also do not allow capital ships of any kind to either.
The only jumpholes that do not allow transports/capitals are the ones labelled as 'Unstable Jump Hole'. These allow only snubs (LF,HF,VHF,SHF,Bombers).
There's two ways to get from beta to Xi:
1. Take the normal jumphole to the northwest of the system
2. Enter Knossos's atmosphere and use the Alien jump gate that will take you to beta.
Theoretically, your transport should be allowed to use both of these. If by don't work you mean that it enters dock animation and doesn't get out, basically getting stuck, try typing a couple times /stuck until it works, or if it doesn't work at all, just relog and try again from a bit further, like 300m or 200

I believe a freelancer can use any "Civillian" Ship available on the markets! I've seen Freelancers flying around in numerous different types of ships!

I tried using a Corsair ID, IFF, and a Hegemon thinking I'd get the X3 bonus for xeno relics but the drop rate seemed really slow. What ship(s) can I use to get the max mining bonus on the relics?

Armicustos Corsair Transport:
with IDs: Corsairs and IFF Corsairs
If you want to have big cargo with decent mining bonus
But, if you want to have maximum speed, 1.5x-2x faster than Armicustos
You should have a freighter, which has a lot less space, but maximum speed.
